Purification is the process of returning a Shadow Pokémon to its former self. It is a major feature in Pokémon Colosseum and its follow-up, Pokémon XD: Gale of Darkness.

Shadow Pokémon's hearts are locked behind several doors that have to be opened to get to the Pokémon's heart, and completing the purification process requires that each of the doors be opened. To open up a Door, the player must continue to battle with the Shadow Pokémon that they want to purify. After every battle, a small piece of the door that they are working to open will turn white, indicating that that the player and their Pokémon have became closer.
After every door to a Pokémon's heart has been opened, the player has to travel to Agate Village and activate the Relic Stone deep within the forest. Once the Relic Stone has been activated, the player has to choose which Shadow Pokémon is ready to open up its heart. After this, a scene is shown, and the Pokémon becomes purified, and it gains any Experience points that it did not receive while being a Shadow Pokémon. However, the Pokémon forgets any shadow moves that it knew in the process. In Pokémon XD: Gale of Darkness, finishing the purification can be done within the Purify Chamber of the Pokémon HQ Lab instead.
In Pokémon Colosseum only, when the player obtains the Time Flute, they can summon Celebi at the Relic Stone to purify a Shadow Pokémon instantly. However, the item breaks after one use.
