Mega Rayquaza would almost definitely be in the top 5 most powerful Pokemon lore-wise, if it can beat Primal Groudon and Primal Kyogre together then it could beat Hoopa.

Hoopa wins because he can just warp Rayquaza wherever, and it’s not like you can fight when Hoopa warps you to the other side of space.
