The reason is quite simple. I believe that The Bond Phenomenon is still there but There was not enough spiritual connection at that moment between Ash and his Greninja to activate it and that is because of the Aura connection between Ash and his Lucario. But i certainly can say that Greninja's his Aura links with Lucario's.
