I would guess that either Ash would buy new ones or made new Sunglasses for Krookodile. The other Option is Loan them from one of his Pokémon/Friends.

And loan them from one of Ash his Pokemon is not a Option because The only other Pokemon Ash has who had Sunglasses is Squirtle and the problem with that is that Krookodile is Much Bigger than Squirtle. (Even if he would loan its shades out. Squirtle his Shades are too small for Krookodile.) So his Friends is a better solution
